My DD has always had this problem too, it has got better as she's gotten older (18m) but she still has bad nights.
I've found she's better on the A2 milk and we avoid potatoes as they really seem to upset her tummy. We tried a probiotic but it didn't really help her, worth a try though.
ETA - massaging her tummy and cycling her legs helps a bit, I can literally massage the wind out and that sometimes helps her settle down.
